We’re not doing anything that complicated though. This is overall a pretty cool utility and I like how you could even set it up to remap keys even for specific applications.

I also only see currently installed Apps in these windows. Pandora is not there under "My Apps", "My iPhone Apps" or "My iPad Apps". The Pandora was deleted from my iPhone & iPad weeks ago. Select Apps (from the options menu at the top of the page) and unselect the App(s) you want to delete from your device. If you want to just delete them from your device (say iPad/iPhone): Sync your devices with your iTunes LIbrary, select them in the left hand side options bar (under devices.you'll see it), then you will be presented with a summary page of that device. iPad) the apps will be permanently deleted from them, too.
